Decided to go with a reputable seller on ebay who offers a used PCM and program the VIN/latest firmware so I will just have to use PATS for initialization and this should take care of this issue

Here’s an update,
I updated the older version of Forscan and connected with the latest version. Now, it is able to connect but why under “Configuration and Programming” is the PCM not showing?

When buying a used pcm from a place like ebay, look for an exact match of the part number and "catchcode", which is the four-digit code that identifies which program is inside the pcm. For example, the part number might be something like 6L2A-12A650-AZA and the catchcode might be TUT0.

The Ford PATS Job Aid says a 2006 Explorer needs a minimum of 2 keys, so I think you will need to get a blank key cut like your existing key and have it ready to initialize if you swap PCMs and initialize PATS.

Go to google or youtube and search for ford ignition coil drivers pcm . You'll see plenty of hits that describe coil and pcm failure.
If the gaps on the spark plugs open up too wide, the coils can fail.
If a coil fails, it can cause the coil driver chip inside the pcm to fail. It could be stuck on ...

Did you reinstall the old coil pack and see if the first set of codes return? 'Cause you went from cylinder 3&4 misfire issue to coil circuit fault. Something bugs me about that. I don't know off hand if cyl 3&4 on a 4.0 are companion cylinders (share one coil).
